Best Series 2007
I've absolutely loved this series from the first issue. It brings Iron Fist into historical perspective, and makes what used to be one man into an entire mythos. Starting a few months ago, Iron Fist became caught up in a martial arts tournament to determine his host city's dominance compared to the other 6 mystical cities. And in the middle of all this, he's having to stop Hydra from destroying K'un L'un as well. Very well written, excellent art, I just can't say enough good stuff about this series. Go out and buy it!

Best Story 2007
The Sinestro Corps War
This story was stretched over Green Lantern and Green Lantern Corps, with some specials thrown in as well. It was exciting to see the massive space battle between opposing groups, along with the smaller, character defining moments. They're also leading into another big story, with even more Ring Corps getting involved, so this is something to keep an eye on.

Best Publisher 2007
So, without further ado, my publisher of the year is:
Marvel Comics
Marvel had some major, universe changing this year. And, unlike some other publishers, it happened in continuity! The comics are actually having to react to this new status quo! Of course, I'm talking about Civil War, but there were other changes as well. Annihilation and Annihilation Conquest brought some forgotten heroes to the forefront and changed how life outside the planet Earth operates, decimating the Skrull and Kree races. The discovery of the 3rd Summers brother, Vulcan, is having ramifications in the Shi'ar galaxy. There were some major blunders and delays, but all in all, a great year for Marvel.
